Bayesian AFLP approach to phylogenetic relationships of Puya (Bromeliaceae).

Rapidly or recently evolved species present a challenge to molecular systematists when traditionally used molecular markers (trnL-F, ITS) and more recently developed nuclear and chloroplast regions (adh, phyC, trnS-G) fail to provide ample variation to establish phylogenetic relationships. In such situations, restriction site methods more often used in population genetics, such as AFLPs, may be employed. Puya (Bromeliaceae) is a highly diverse genus with over 200 species found primarily in the Andes. Extant species are estimated to have arisen within the last 500,000 years during the time of Pleistocene glaciation cycles, and show very little molecular mutation, despite wide morphological variation. An AFLP analysis of the majority of Puya species from all major Andean habitats is presented. Taxon sampling is critical in using AFLPs at the species level and ideally monophyletic clades should be determined with direct sequencing before resolution of individual relationships with AFLPs. Neighbor-joining and parsimony based analyses are compared to a new Bayesian approach that more accurately models the gains and losses of alleles. Puya species from coastal Chile are distinct from the rest of primarily Andean Puya and Chilean Puya species resolve into subclades based on flower color. Most Puya species outside of Chile show phylogenetic affinity based on geographical location, not habitat type, elevation, or morphology.
